Don't know if this is the place to put my questions so if not sorry but...
I have sceneries from different developers (FSDreamteam, Aerosoft, FlyTampa...) some of them installed outside P3Dv4 drive, some of them inside P3Dv4 root folder by default.
Different paths in P3Dv4 structure:
1) C:\Users\Documents\P3Dv4 Add-ons
2) ...\AppData\Roaming\...\P3Dv4\add-on.cfg
3)...\ProgramData\...\P3Dv4\add-ons.cfg & scenery.cfg & scenery_add-ons (xml)
Does it affect anyway P3Dv4?

No, This is fine. Any Add On that is being launched from the Prepar3D v4 Add-ons folder in the Documents location will add entries to these files you have posted above. So all is good.
