That is an interesting one. From your post, it's not clear if you checked and verified your control settings and are still seeing that behavior?
Regardless, I would delete the Prepar3d.cfg and the Standard file located in the Roaming folder (Standard file is located in the Control folder).

Your problem is likely caused by recording in the Game Mode setting not being checked. LM and Microsoft are aware of this issue. Suggest not using NVIDIA to record flights. I found that if I Uncheck VSync in P3DV4.1 the problem goes away. Strange that having VSync checked will cause this!

Problem (flashing) seems tied to hard drive activity, so I'm guessing it's constantly reloading the aircraft image for some reason. I went back to 3.35 as well, not issues whatsoever.
From reading, I'm fairly sure I could move back to 3.4 without the Hot Fix but I having a stable system for testing is what's most important to me right now - so I'm staying with 3.35.
